The Torchwood ship wars (Jack/Ianto vs Jack/Gwen) really broke out at the end of S1, when (in the well-used phrase) the slash became canon. The SGA debates have been, on the whole, better handled than the Torchwood ones, although that may just be my better-honed avoidance skills and recent hermitage that have enabled me to avoid the conflict. Directing our cross-ness at the writers may prove uniting for the fans in the end, and I'm really looking forward to SGA joining the closed-canon ranks.
(Oh hon *hugs you* It's hard when you can't squee but you still want to love the show. Here's hoping for a better 2009 for fandom!)
