More (sorry this comment is so long... I tend to be long-winded):
And I don't think it's Clark's job to go around stopping meteor mutants; what would he do with them? He can't imprison them; SV has shown us that no one acknowledges their existence but our main characters. He can't kill them; that would be immoral. He can catch them in their crimes and hand them over to the authorities - but wait. That's what he does anyway. And not all of them are murderers* so they shouldn't be locked away just for being infected.
Yes, I sympathize with Lex; if he knew more, things would be different. But he's still doing wrong things, and he knows it, and they're unnecessary; as imminent as the threat of invasion seems, the possibility of an attack doesn't justify torture (which I'm assuming Lex uses, as we've seen bits of it in the past) or even forced imprisonment, just like the threat of terrorism in our own world doesn't justify war.
I feel like Lex isn't a villain, but he's getting there, just like Clark isn't a hero but is getting there (though, unfortunately, more slowly and with many more bumps in the road - but isn't that what being a hero is about? it's supposed to be harder than becoming a villain).
To reword your sentence: Lex is a questionably sane, powerful man, willingly caught in a path towards something he always feared and suspected he would be: a man just like his father.
*not all of whom are bad - there was the guy who shook hands from "Hug", the girl who went into Clark's dreams whose uncle was the villain, the guy who stole memories who really committed theft - which even Oliver and Bart have done - and the guy who could, uh, move bowling pins with his mind. Should all members of a race be locked away because most of them commit crimes? Because that's what Lex is doing. (I'm assuming, here, that Chloe's current freedom is due to the uselessness of her ability and/or the fact that Clark will spring her if Lex captures her and Lex knows this, and is not due to her not being a murderer/threat.)
