I dunno if Lex is against meta-humans in comic canon, but he's pro-humanity and anti-alien (i.e. Superman) interference, and that might be carried over into general meta-human mistrust? Which makes no sense for SV-Lex, seeing as he IS a meta-human, but they're doing a fine job of forgetting that...

In some Superman canon that I've seen (Maggin's, and it seems Birthright is like this?), Lex's low EQ is totally because of his stratospheric IQ; he cannot relate to normal people because his mind operates on such a higher level that he's got to lower himself to communicate, and doesn't see the point. As he gets older he realizes the advantages of working with/using people and starts making the effort, and of course is good at it because, yeah, smartest man alive and all.
SV's Lex isn't like that though. I agree on the EQ thing being a lot of lack of experience. Especially since Lex is actually at his most natural with Lionel, I'd say...Lionel is, ironically, one of the only people Lex is comfortable around, because Lionel raised him that way. Lionel definitely controlled Lex's friendships - the birthday party that no one came to, as seen in "Memoria", that was totally Lionel's doing, it had to be. I don't care how unpopular the little bald kid was, he was a Luthor; parents would have been making their kids go to suck up to Lionel. Lionel must've arranged it otherwise.
I also think Lex's problem is that he has a lot of self-hatred - he doesn't think he's worthy of love (witness Lexana and what he feels he has to do to keep Lana) and as much as he wants acceptance, he's always sabotaging his relations, feeling like he should warn people away from his darkness. His thuggish treatment of his employees now I've been interpreting in this vein (entering supreme Lex-apologist mode. I really need to invent a tag to warn about this!) - Lex thinks the world-saving is vital, but at the same time he doesn't think he's doing the right thing, he doesn't want acclaim for it and he doesn't want to be liked for it. He wants people to do their jobs but hey, if they're forced into it, then maybe they'll be able to live with themselves. (heck, I could argue the mind control on the same twisted principle...) Lex is damning his soul but doesn't see why everyone under him should as well.
